When sending out the payment received email, I notice that a random 3 listings are at the bottom of the email. Anyway to change those?

Nope. It's picked at random-which I NEVER understood. Other than the option (Promote & Sell More Items) you see at the bottom of your listings that is the only customization available.
In our new version of the store, you will have the ability to highlight which items show up for your buyers.
