Is there any way for the counter in our storefronts to be intellegent, so that it doesn't count the visits by us, the store owners?
Unfortunately, if you no longer have the stored cookie for visiting the storefront it will count you again when you visit.
Currently, there is no way to set it up to recognize your unique visits.

Unfortunately, the counter in your storefront will count every visit that you make to it because it is not a smart counter, regardless of the cookie.
