Can someone explain what happens when you delete an "active" auction.

Does this remove the item from Ebay assuming you meet their criteria?

Does inventory update automatically?

It's recommended that you just end the auctions early from Ebay. This will save you some troubles.

If you insist on "cancelling or deleting" the auctions :

In order to delete an active auction from Sales Manager, simply click the check box next to the auction(s) you would like to delete, and then click the "delete" button under the active auctions list. If you delete an auction in error, you may track it back in by using the Track Auction feature.

Please keep in mind that deleting an auction from Sales Manager will -not- result in the auction being ended at eBay. In order to end the auction early, you must go directly to eBay and use the "End My Auction Early" feature located under Services -> Buying and Selling.

This should not affect your inventory if you delete. So you'll need to reupdate your inventory.
