Good Day !
I was thinking, can I add some kind fee
e.g. extra handling fee, paper work fee...etc
to those winner who use paypal to pay me ?

Only if you want to turn customers off. You need to make your business profitable enough to absorb whatever business costs you incur. This should have been built-in before doing PayPal. If your margins are so small that a CC fee cuts too deep, you probably aren't profitable as a business.
I don't like the "dip" of processing a credit card payment, but it is actually less expensive to do so than processing a check.

Seller may be selling a large volume of items at a small profit...your businesses profitability doesn't necessarily depend on a large profit for item.

You can always add something like "Paypal accepted on purchases of $25 or more." That way, it wouldn't cut into your margin as much.

I suggest giving customers $1.00 off for using Pay Pal since it eliminates a lot of aggravation for the seller.

I won't bid on an auction that adds another fee. Maybe I'll just start deducting the cost of my envelope, the stamp, and my bank fees for the check I send you. Or I'll deduct the cost of the money order.
I'd rather have a buyer use paypal and pay the small fee, than have to wait for a payment in the mail. Get that paypal money, mail out the item. Less clutter in my house.
