Is there anyway in the shipping options to select the Standard Flat Rate Shipping Option that you can normally choose if you listed directly through eBay?

You can do it if you create a dummy pending auction and select flat rate. Then leave the dummy in pending. Instead of creating new auctions from scratch, copy the dummy auction and create from that. This approach also allow you to automatically include other repeated information, like if you often use the same category.
