What is the proper way to move inventory from SM Pro so that the counter or quantity available goes down?

I did a click and drag from Inventory to Batch and am not noticing the counter showing that the quantity available is less.

Not in SMPro. The inventory is a manual process of updating. You can work with the online Inventory feature which is listed under Sales Manager.
