Oddly, I have had at least 3 customers under pay when they have paid via PayDirect.
What they are doing is leaving off the cost of shipping/insurance.
HOW would you handle it?
At present, since most of my customers use PayPal, I haven't concerned my self too much about this, BUT to date, when my PayDirect customer has under paid, I just don't click the "Accept" on the PayDirect payment till the rest of the funds have been sent.

I had this happen yesterday. I emailed the buyer and let them know they hadn't included shipping. And then I sent them an invoice for just the shipping. I didn't accept the first payment until they had paid the shipping one. I hope that helps! Melanie

I did what Melanie did first time this happened. The buyer sent the shipping and I accepted both. PITA. Will they pay/not pay/why didn't they pay?
The next time I accepted the payment and then asked for shipping.
I have their money, so odds are great that they will send the shipping and if someone pressed it/misunderstood/was a newbie, I could always return it.
