If I place items for sale through my "store" are they not seen if someone does a search for my item on ebay.com???
Or do they only show up in a search from the www.ebaystores.com link??

I found the answer to my own question:
Your listings appear only within your eBay Store, and will not appear in eBay Search or Listings.
What is the point of that? If people can't find your items in a regular search through ebay what is the point of having a store?

There is an ebay store search as well when people click the view seller other items link they will see everything includeing your stor listings.
Also Advertise your Ebay store your self To your buyers and any where else you can.

I am speaking of a search when someone is searching for x widget through ebay.com and they don't even know your store exists. Your items for sale will not show up in their search, even if it is a match.

The lack of including store items in the search feature is one of three reasons the stores are withering on the vine. Ebay knows how much sellers want it, but has stonewalled the issue.
The other problem is the inability for a buyer to easily make multiple purchases. Each item must be bought individually, with the name, address and payment information entered each time. Because of this buyers move on instead of making multiple purhases, and the inability to combine shipping furter undermines this program's success.
Finally, the overall layout and graphics are so unimaginative, that buyers think it is just a list of the sellers auctions, which it is. The "look" needs work, lots of it.
Since AFA ebay has pretty much abandoned doing any work on the stores, which should send a strong message to you if you are thinking of taking part in this program.
I had stocked my store with many unique items, and used my regular auctions to drive traffic, but it simply is not enough, even with special graphics, sales promotion to my buyers etc. So I am winding down my store, letting it run its course, and will close it as soon as they start charging the monthly fee. They have already sucked a lot of money out of me for their store "picture" fee.
The idea of ebay stores could have been a big winner, done right, but once again they failed to listen to their users before implementing this dud.
