I have an item which I would like to list. First, it may sell for over 10K, I refuse to have paypal take 2.9-3.9% of the total payment(final value + shipping). This could be from $500-1,000 they would get for simple payment received. What would be the BEST payment form acceptable---wire transfer-money order--cashiers check-personal check???
Could I actually include-"if paying via Paypal, please ADD 2.9% to total"

Second is the shipping. I would want to CRATE this item to prevent damage. Should I just list it as "BUYER PAYS ACTUALLY shipping and insurance. It will be crated and packed professionally. Buyer is responsible for actual cost." ?

This is a HUGE NO-NO on paypal. Don't do it.

Wiretransfer is the best in your case, check with your bank what is the fee for incoming wire.
But then what kind of buyer protection do you offer your bidder?

Stop thinking like the average eBay seller, because you are not selling the average item on eBay. Consider the following:

FOB Origin - Title or ownership passes to the Buyer at the point when the carrier accepts the product. The point of origin or shipping point is usually the Seller’s factory or warehouse.

Then, for shipping and Insurance (if buyer wants) -

Freight Prepaid & Added - Seller pays the freight bill and adds that amount to their invoice.

You can do this, because eBay states in it's Policies - " ... Unless the buyer and the seller agree otherwise, the buyer will become the item's lawful owner upon physical receipt of the item from the seller, in accordance with California Commercial Code § 2401(2) and Uniform Commercial Code § 2-401(2)."

Since you and the Buyer will agree otherwise when the Buyer enters into an agreement for shipping to be "FOB Origin," eBay's usual policies and the UCC will not apply.

Title to the item passes to the Buyer when loaded on the Carrier. Item, Shipping and Insurance if any, is paid by the Buyer. If the item falls off the truck on the way to the Buyer, the Buyer is responsible not you.

Take your payment by a Wire Transfer to your Bank, or a Cashier's Check.

Be sure to also state in item description that placing a bid or using BIN indicates the Buyer's acceptance of your terms. Example: "The placement of an order, will indicate your acceptance of these terms."

This is truly professional,good job.
But since this is going to take place on Ebay,a cyber fleamarket and the seller probably does not have any professional credential to back up his reputation (no,Ebay feedback does not count) like a license or a brick and mortar store front or reference from the manufacturer/distributor who can testify he is a registered customer who buys wholesale and sell retail ,I would expect him to bend the rules!
If he has bought the item retail ,how about a store receipt ?
I would think if the bidder has confidence in the seller and the merchandise, shipping and insurance are minor issues !
I recall someone bought a lavender jade necklace from GUMP's and showed a receipt and price tag,she got the invoice price she asked for.(the item was purchased years ago)

Check out eBay Motors and see what terms their sellers have. When I bought a car on eBay it was a wire transfer and shipped FOB Origin. They were very professional, made it easy to pay, recommended a shipper and did all the paper work for me.
