Please choose "I am specifying checkout details" in the "eBay Site Information" tab of the Default Profile (menu entry Edit > Profile Manager). You can enter any defaults for the checkout fields here, too.
Once you've done that, you will be able to update eBay checkout data for your auctions.

There are too many ways for a buyer to "check out". I am trying to minimize the confusion to the buyer and I like the AW tracking feature. But I am confused on some of the features of AW Manager Pro. There is a button on the eBay site specific panel in the upper right corner "eBay checkout". This seems to be there to encourage the "ebay checkout" rather than "AW procedure" checkout. If I check "I am specifying checkout details" is that exclusively to allow ebay checkout rather than AW WBN checkout?
What is the best approach for a smooth AW method (if it exists)?

If you only want to use AW checkout, you can check the box that says "I am not spcifying checkout" on the eBay Site Specifics page. Then you can opt out of the eBay checkout at eBay through the settings in My eBay. This way, your customers will only receive the AW notice.
