When I'm working with the batches, I noticed that when I updated shipping costs in Preferences, the new figures did not affect the Ebay Checkout on page two of the batch (when you click the box).
So, in that each of my items has its own batch, does that mean I have to manually change the numbers on each of the 200. If so, what are the Preference figures for?

Indeed, you need to update the saved values for old batches.
The checkout and shipping preferences are a way to pre-fill the fields for new items. When editing, you can change them for some items with specific shipping requirements. Once you click OK to save the listing, it's these actual values which are copied to the batch.
