I am setting up a new store and have been doing some testing.
In global I have cart enabled and shipping set to fedx $35.00
Here is what I am observing and it is obviously not correct.
Customer purchases 3 different items, goes to checkout.
On each item they must choose the shipping method. This is my issue. Why must you choose shipping on each individual item? I have never seen a shopping cart work like this.
Then when the next page comes showing the total cost, I see $35 times 3 !!!
Does this system think I'm gonna put these 3 items in separate boxes and ship individually?
I doubt many customers will confirm their order at this point.
Next thing which is really bad designing.
Product A has 1 in inventory.
Customer orders 2 of Product A
There is no warning at this point.
Customer goes all the way thru checkout just to be notified there is a problem with Product A.
Perhaps all these observations are due to something I missed in setting up?
If the customer is checking out and you've got shopping cart enabled, and they have multiple purchases, they will have to choose a shipping option for each one. There is a shipping discount feature in Global Preferences you can use, to apply a discount to multiple purchases for shipping. Unfortunately, that's how the system was designed when a customer is combining multiple purchases as the shipping may vary, based on the number of items being purchased. If you were doing the combining for the customer, you can apply one big shipping amount to the order as a whole, or do it separately. I would recommend you set up a shipping discount if you want to give customers a break on shipping for multiple items.
Regarding your other issue -- if you have only 1 of an item and a customer puts in 2 for quantity, when they try to checkout the checkout will give them an error and tell them that that quantity is not available. They will be forced to enter in the new quantity.
