I thought the shipping profile was the official one.
The charges from USPS Priority Mail to Puerto Rico (Zip Code 00646) differ when this two shipping are linked.
Can you tell me why is this?

It shouldn't matter whether the shipping profile is linked or not, as long as it is the correct profile showing on the "Store Info" page.
Do you mean that in all cases you have the same shipping profile showing on the "Store Info" page, but you are getting a different result depending on whether or not the icon that looks like two links of a chain is connected? If so, please let us know the order numbers for these two test orders, so that we can take a look.
Try completing the 'shipping weight' values under the main Item Info section. Linked or not, if you enter the weight of the item for your 'incorrect' sample above, into the 'shipping weight' field the item will then be able to correctly calculate the cost of shipping.
