I heard a lot of great things about vendio so I decided to check it out yesterday. I imported all our current ebay auctions in (about 530 in total) and yesterday, I set the inventory amounts for each item in my inventory screen.
Today, I noticed that some of our items had BIN's but when I check my inventory screen, it is not reflecting this information! Items have not moved to "To Ship" column and "avaliable" column is still showing the number i put in before the BIN.
When an item is active, it appears in the 'at auction' column. You would not want to add to the quantity 'available' unless you have more than the one that is already showing as 'at auction.'
Items will not move over to the 'to ship' column until the item has been marked off as being paid. While you may have items that are sold, they would not be moved to 'to ship' until they have been paid for. (or at least marked off as paid)

And also, why is my active listing auctions shown on the vendio screen not the same as the "Items im selling" page on ebay?
The total number of auctions are wrong and some items that have been bought using BINs still appear on vendio but not on the ebay screen.
I read somewhere I have to go to the active listings screen on vendio manually refresh the item. I thought vendio was automatically tied into ebay and changes on ebay would reflect on vendio? Do I have to mannually update the listings each time? (that seems impossible)
"When would an item be relisted then? If I have 2 avaliable, and 1 on market"
If you are referring to the autolaunch profiles that are setup, it would depend on the profile selected and the details you provided for keeping the item at market.
"If someone does a buy it now, but do NOT pay for it, will vendio leave it on the "on market" column until its paid?"
An item is only 'at market' when its still active. Items that close with or without a buyer will no longer display in the 'at market' column.
"When would vendio relist an item, only when an item is paid for? (when it moves from avaliable to ship columns?)"
Assuming that you are referring to an autolaunch profile setup to keep a 'fixed quantity' schedule:
The Fixed Quantity strategy will always keep your specified quantity of items on the market at all times (i.e. items are launched according to your launch schedule until your fixed ‘on market’ quantity is reached. If an item closes early, another item will launch immediately to keep the fixed ‘on market’ quantity maintained. When your available quantity is exhausted, no new items will launch). If you launch an item manually, it will have an effect on the launch schedule – items will not launch again until the fixed ‘on market’ quantity is re-established. This strategy is ideal if you want to keep a set number of items on the market at all times (similar to how a supermarket keeps shelves fully stocked).

This is a possible issue with items that have been imported into the system rather than launched or relisted direct from the Vendio website.
Its not actually as hard as it sounds.
From the Sales Manager page, when viewing your active items (note you can change the display settings to show 100 at a time) - click 'select all' and then the built in 'refresh' button.
