With checkout happening through eBay now, we do not combine any items until we get the confirmation from eBay that the buyer did completed the checkout AND combined these two items together in the process.
Once they complete the combined checkout from eBay, eBay will send the confirmation over and we can combine them from here as well.
I'm going to have to argue with your answer. I know this is not the case because I've had them in the combined form on one date, and then it moves once the buyer sends payment. I even asked about that in an earlier post. So only showing combined after the buyer has checked out is incorrect. The only 2 reasons so far that an order has not combined is if the buyer pays individually or if they're from outside of the US. But the 2 items mentioned here are from a US buyer and they have not sent payment yet. I have not SENT a combined invoice yet, so that MAY be the correct answer, but I'm pretty sure I've had them combined before when I hadn't sent the invoice yet.
It's ok to argue with the answer, because the behavior certainly has changed since the switchover to eBay checkout. Since the switch however the only time you would see items combined into an order prior to our getting the confirmation from eBay of checkout being completed is if the seller manually combined them in Vendio - which we advise against doing (as if they don't combine in eBay checkout we then won't be able to match the payment with the order properly.)

This has got to be the most cofusing issue I've ever had with Vendio. You may as well be speaking Greek. In the "olden" days the only way we would see a combined order in Vendio is if we clicked into the closed auction and clicked on the "combine" button. And then we would see the combined items, but once we clicked into the full list of items, we would not see them "combined" anymore. Then eBay changed stuff and added the shopping cart and I posted messages here and asked some questions about how it appeared on Vendio now and you acted like it always looked this way (see old posts). Now you're saying stuff like the buyer can go into Vendio and combine the order themselves, but there is NO VENDIO CHECK-OUT anymore, so how can they combine inside Vendio? Anyway, I don't have very many combined itms and I will just keep learning as I go along. But thanks for trying to explain.....
My apologies if I ever stated that after the switch to Vendio checkout that a BUYER would be able to go into Vendio and combine their items into an order themselves as that certainly is NOT true.
To recap the facts of what changed in combined orders:
1. The 'Closed' section of the Sales Manager page now shows items in their combined orders, where previously you only saw them combined in the Post Sale area.
2. Items will not show as combined in Vendio now unless either A. the SELLER manually combines them in Vendio post sale (which again, we advise against doing) or B. the buyer completes the EBAY checkout and combines the items into an order at that time.

The short answer is no, there's no problem with you manually combining if the buyer is sending a manual payment. (as the only real side effect of manually combing them is not being able to match up the payment notice to the order, which you will be managing manually for that transaction anyway.)
The long version, if your curious about the details:
It depends if the buyer completes the eBay checkout or not. Technically if they were to complete the eBay checkout and then go to mail you a payment, it would come over to your Vendio post sale as a combined order without being shown as paid.
But if your buyer is sending a manual payment it's more likely that you worked out the details via the eBay messages system and they never actually used the eBay checkout - in which case it's fine to manually combine.
