Is there a way to set default Messages to show:

Payment instructions in auction, Then show a totally different Message in the Ebay checkout invoice?

Hi,

I believe the text you enter in the eBay Site Specifics preferences (under My Account) will be displayed when your customer checks out through eBay. This section is completely separate from the section under My Account -> Global Preferences, where you can enter the payment instructions that will appear in the listing itself.
