On one of my auctions I ended up being backordered due to an unusal circumstance. The buyer paid quickly by PayPal. When the backorder wasn't filled after a few days he got suspicious and requested a refund. I just sent the refund. Can I claim an eBay refund in this case?

I believe you can file it for refunding the customer. Just go on there and put the number in and see what all choices you have. You can do that without actually filing it.

If it has been more than 45 days since the auction, then no.

If it is less, then you can.

File the non-paying bidder alert, but choose the correct reason (try bidder and seller canceled transaction, or something like that)

It does not go on their record as a non paying bidder, and the fee is refunded immediately.

I think you can choose the explanation "buyer and seller mutually agreed to cancel"
