I checked the combinable check box in the shipping profile so the calculated shipping is based on total weight. However the handling fee is added to each item, not once per order. How do I correct that?
You can adjust this in your Preferences > Orders page. There is a check box in the shipping discount section to either charge markups once for all items ordered or to apply it to each item in the order. Switch it to apply only once and click to save the changes when finished.

I don't see a check box for that but there is one with radio button to select either
-Charge handling fee for each individual item in a multiple-quantity listing, or
-Charge handling fee for a multiple-quantity listing as a whole
Is that what you are talking about? I have right now the second one.
If you have yours setup this way already, buyers shouldn't be paying the handling fee for each individual item. Please forward us the item number/s that show this behavior to check into further on your behalf.
